Jamie's reasoning behind accepting Wesley is that *Jules would*, which is of course where all of his hatred stems from. He doesn't understand how someone can be bodyjacked (but he knows it happens, since he knows about Cordelia). But he knows if the situation had been reversed and he had been killed, Jules would have wanted Wesley to be saved if he really was innocent.
Like I said, "Memento Mori" will address that.
